The football team will lose four hours of practice per week -- the time must be spent studying -- and the baseball has been docked a fraction of a scholarship.
SJSU's four-year average APR for all sports was 903, which is well under the NCAA-mandated cut score of 925. But in the two years since current athletic director Tom Bowen's academic policies were implemented, SJSU's average APR is 936, according to the school.
Meanwhile, each of Cal's 25 NCAA-sponsored athletic programs exceeded the required minimum APR score, with 14 sports showing gains from last year's figures.
"To continue to improve our scores each year is a rightful source of great pride not only for our student-athletes, but for the coaches and staff who support them," AD Sandy Barbour said.
Football (967), baseball (971), women's soccer (991) and women's volleyball (990) all ranked in the 80th to 90th percentile, meaning their scores were higher than at least 80 percent of other teams in their sports. Other teams that scored 990 or higher were women's gymnastics (990), women's lacrosse (991) and women's rowing (995). Also, both football and baseball ranked second in the Pac-10 in their APR scores.
All 35 athletic programs at Stanford exceeded APR standards in the fourth annual set of numbers released Tuesday by the NCAA.

Stanford's football team registered a score of 986, placing the Cardinal in the top 10 percentile among Division I-A teams.
"We are very proud of our student-athletes for their achievements both on the field and in the classroom," AD Bob Bowlsby said.
The most recent multi-year APR indicates nearly all 6,272 Division I teams are achieving or exceeding the standards for academic performance, NCAA president Myles Brand said. Only 218 teams at 123 institutions will be sanctioned for poor performance. Of those, nearly 150 teams face possible scholarship losses next season and 26 others are in danger of being banned from postseason play if they don't improve next year.
Thirty-six teams were assessed two penalties and three schools had more than one team make the list twice -- UAB in men's basketball, football and men's golf; San Diego State in baseball and football; and San Jose State in football and baseball.
Eighteen Bowl Championship Series teams were penalized, eight in men's and women's basketball and two in football. Of those, only four teams -- Kansas State, Purdue, USC and Tennessee -- made the NCAA men's basketball tournament and all four could lose up to two scholarships next season if a player leaves school while academically ineligible.
MEN'S BASKETBALL
Stanford: New coach Johnny Dawkins won't retain Trent Johnson's assistants in coaching capacities. Doug Oliver and Donny Guerinoni will leave the program, while Nick Robinson is being assigned to an administrative role within the program, according to Stanford. Guerinoni might join Johnson's staff at LSU. Dawkins is expected to fill out his staff in the coming weeks.
Duke: Coach Mike Krzyzewski hired former player Nate James as an assistant. James had been in charge of Duke's program operations at the new practice facility. He replaces Dawkins on the Blue Devils' staff.
West Virginia: Coach Bob Huggins will earn at least $20 million in guaranteed income over the next 10 years of his new deal. The school released details of the contract Huggins signed Friday. The contract includes a $4 million buyout clause.
BASEBALL
No. 16 Cal 13, UC Davis 4: Charlie Cutler went 5-for-5 with two doubles and an RBI, leading the Bears (30-15-2) over the visiting Aggies (29-17). Kevin Miller (6-0) was the winning pitcher, allowing two runs in five innings.
USF 13, No. 6 Stanford 6: Designated hitter Matt Lieb went 3-for-4 with three RBI and a run scored as the Dons (29-21) downed the visiting Cardinal (28-16-2). Ryan Lipkin and Stephen Yarrow also had three hits for USF.
San Jose State 7, St. Mary's 5: The visiting Spartans (26-20) rallied for five runs in the seventh inning en route to a win over the Gaels (22-23-1). Joel Staples and Kyle Jensen had three hits each for St. Mary's.
